Yes they go under the panels, most users of side kits are exclusive to steel and there for use chain pockets, or j-hooks with chains inside the kit.

I didn't think that was a stupid question. Honestly, I don't know, but hardly ever pulled a flatbed. Someone told me once, when in doubt, observe how other trucks like yours do it. Never be afraid to ask a question. Better to ask, than screw up.

You can put a rubber strip at lower edge of panel that will lay flat when straps are not used then when strap lifts up side panel when straps are tighten up rubber will fill gap.

I'm not familiar with Dorsey enough to know what they come equipped with: if you have J hook track you can use J hooks. Looks like a channel the length of trailer that has a lip on the top edge. All the equipment I've had w J hook track had one channel just inside the rub rail and two about where the main beams were.

Using a covered wagon really limits your freight to just steel. If you want to haul regular flatbed freight without tarping then you need a conestoga.

I dont know about that, I have heard first hand they are not the "be all and end all" of covering a load.
