Hi,
I used to drive a pete with a cat and now drive a Columbia with a Detroit (s60).
on shut down, it seems kinda ruff. It almost sound like i ran out of fuel. (not the case) It kinda shakes the truck. Im shutting down from idle (around 600 rpm). is this normal? Also if i turnt he ley to the on position (engine off) and then turn it off and take it out the truck makes a woosh sound. Is that normal?

The "swoosh" sound happens when your gauges return to zero shortly after turning the key off, right? My 05' has done that since day one. I think it's normal. I hope it is.
Do you get a lot of shake when the engine comes to a halt? Is there a significant vibration when pulling really hard, that comes through the dash?
Check the rear motor mounts. If you ever do a clutch, go the extra effort and change the motor mounts. -
I have an 05 Columbia with a Detroit and when I shut down for the day it is rough too. Your rough might be different than my rough but I think it is normal.
