Nope, that is why there is a separate selection for tractor/reefer at the pump and if the pump doesn't have it, after fueling the tractor shut off the pump and buzz the desk to tell them you're going to fuel the reefer.

You have to report all fuel. reefer fuel is reported in *non taxable fuel* column

You don't report reefer fuel on an IFTA form because it will calculate into your MPG and you will pay more in IFTA tax. (i.e. Anything that lowers your MPG costs you more in IFTA.)
Always fill separately and mark the receipt if the machine didn't mark it already as used in the reefer. If you only have one tank for both propulsion and reefer then you are kinda hosed because you will not be able to fill out the refund form in the next paragraph, and it cannot be separated from your truck MPG calculation by the IRS.
At the end of the year, file a Form 4136 to get a refund on all of the road tax that you paid at the pump for the reefer fuel.

Does the ifta go off odometer miles or trip miles

odometer miles, you're supposed to record mileage when crossing state lines.
