Recently i have noticed a bad vibration at all speeds and even at idle! It drives me nuts cuase it feels like your foots asleep. Feels like it runs right through the pedals and floor especially! This motor has bout 20k on it only... New motor mounts. ANy suggestions

Is it misfiring, it could be an injector, or need the rack run.
    Clutch or harmonic balancer issue.
    Head gasket leak.
With the information you've posted I would have the Codes pulled off the ECM, have them look for an injector problem. Most good Cummins mechanics would start there any way.

Im interested to hear what it is, please follow up on it.

I would definately check the harmonic balancer. Especially if its rebuilt. Your supposed to replace it at no more than 600 to 700,000 miles typically and most NEVER replace it. For the money it costs, it should be replaces when the motor was rebuilt. Just a guess, but worth checking into. I would even go so far as to order the liquid dampener that you can bolt onto the front of the balancer, costs about another $150, worth every penny. Had one on my N14 and I could set a cup of coffee on the heads with it running and was calm as heck, no vibration anywhere.

I would remove the inspection cover for the clutch and check for metal fragments in the bottom of the bellhousing. It's the easiest thing to check first and clutches do commonly come apart.

I would check the motor mounts and be sure there is no pieces between the mounts and the frame.
The dampener is not hard to test it, look at it at idle if it wobbles, you may want to put a dial indicator. If it is not excessively bent and I do not remember the spec, take it off, and bounce it at about 6 inches on the tire if it rattles it is junk. Dampeners really only work at 1800 RPM and above.
I also would inspect the clutch, and you may have to rotate it, You just unbolt it and move the engine. a quarter turn at a time. It takes two people and mark the flywheel with a can of paint when you start that way you will not put it back where it was.
It is always a good idea to remove the fan and alternator belts, and try that if it helps.
Also check the transmission oil level.
    Just a thought!

or while at idle, push clutch in and see if it stops or slows down. take the clutch out of the equation.

If it just started, check everything that has been mentioned and also check for a cracked bell housing.

Pushing the pedal down on the clutch just removes the clutch discs from the equation not the pressure plate assembly. It is the pressure plate that is out of balance most times if it is a clutch problem. It is posible it is the flywheel.
The cracked bell housing also loose bolts to the flywheel housing as well as the transmission to the bell housing, that will leak oil if loose.

Update.. Thinking clutch right now! Im gonna pull the inspection plate off and check it out real good. The clutch has always been really weird in the truck. I was told it looked brand new tho but whenever you pull out you hear click noise like something binding up then it finally grabs. I no its really out of adjustment to! Anyways the only other thing that worries me is the ecm and #2 injector are brand new and im noticing this 2 weeks after they were installed. And btw this cummins has never ever has smooth power delivery full throttle just makes noise and feels like shes gonan detonate. This is before and after comeplte out of frame overhaul and power delivery through 2 diffrent transmissions!
