Best bet would be to put on dyno and pull codes as the faults occur

I guess its a process of elimination. What causes the vanes to open/close to regulate the boost on the turbo? What are the requirements for the EGR valve to open and close? Research and find out what and why. What causes the fan to turn on besides the A/C and hot coolant?
It's a cause and effect, it sound's like they are just throwing parts at it. You should try to find a manual and read up on the stuff mentioned above. If you can, compare a snap shot of your truck's ECM while running to ANOTHER indentical truck or truck with the same engine. For exmaple, if your truck shows the ambient temp is 20 degrees, and the other truck next to you is showing 96 degrees, that could be your issue. That's just an analogy, you have to find the symptoms to make the diagnosis.

I hope that fixes it, but it will suck after replacing all those parts and spending that $. What shop(S) did you take it to anyway?
