Trying to figure out the best place to put my truck in the shop next week. In weighing pros and cons of different places, I’m wondering: do independent shops buy their parts from the dealer then mark them up so that I will pay a higher price for parts of those shops and I I would at the dealer? Dealer labor is always higher, so if what I suspect is correct, maybe it’s a trade off? Or is what I suspect even correct to begin with?

Independent guys most likely mark up the parts. On the flip side, they buy a larger volume of parts than your typical 1 and 2 truck operation so they typically get better pricing when they purchase the parts too. Might work out to being close to the same in the end.

Also depends on type of work performed. Many generic parts are sold at discount parts houses, which, even after being marked up by the shop, will be much cheaper.
I buy all of my parts through a parts house, and even if they have to come from dealer, are cheaper than if I went to dealer.
I have a great relationship with the shop I use, they will let me buy my parts myself and deliver to shop. I go to parts house and get nearly the same discount they do.
Only problem is, if something goes wrong with part, the shop does not warranty the stuff I supplied.csmith1281, BoxCarKidd and Rideandrepair Thank this. -
The problem with the Dealer, is the added shop supplies, environment fees, disposal fees, we just feel like ripping you off fees. A friend of mine once offered to clean the whole shop, to avoid shop cleaning fees. Lol.

Shop cleaning fees? That's definitely a sham.
I always charge my cleanup time to the work order. Its part of the job. The bay should look the same at the end of the job as it did at the start of the job.csmith1281, blairandgretchen, stillwurkin and 1 other person Thank this. -
The best was in Wisconsin, they charged a Stadium tax, My Buddies like WTF? I’m not even a fan! Lol.
