Clutch or transmission issue?

    Vibrations and noises are hard to pinpoint. Even stuff like wrong driveline angles can transmit vibrations to the transmission. Heck one time I had a buddy's father-in-law ask me to help diagnose a transmission issue and I ended up finding it was a crankshaft bearing issue.

    Wow! I did that last month. Replaced a turbo and ended up being exhaust manifold gaskets.

    Update. It doesn’t make the noise in 4th either

    I would rule out loose/ worn linkage, and watch for broken springs, laying inside the inspection cover. And keep running it.

    Was transmission. I just lost all my gears except 4 and 9

    I certainly will and I appreciate all your help. Helped me troubleshoot the issue tremendously! Just didn’t hold up long enough to make it home.

    Call it a hunch, but I'm guessing you broke the input drive gear (the gear the input shaft splines in to). That would explain 4th/9th only since those are the only gear positions the main box doesn't transmit power to the countershafts.
