Smart shift 18 speed

I was having trouble with my smartshift 18 speed transmission, where it would stay stuck in one gear and when I was stop it felt like it was knocking. I got it into a freightliner dealership, eight days later after replacing the clutch, the ECA and the harness for the ECA, the truck still won’t shift, I am being told that now it could be a programmable issue or the ECM on the transmission would have to get replaced. Has anyone had this issue in the past and what was the fix at the end?
