I took the CDL test this week at Roadmaster Drivers school in San Antonio Texas, I passed all the skills test, Strait Back, Offset and Parallel parking, but screwed up on the road test because I can't down shift and I stalled the truck two times. I am scheduled to re-test next week for the driving portion of the test and I was given the option of testing in automatic. I signed up with Werner for the Dollar Account, so I told them about the auto transmission issue and they said that there is no problem. My question is: How will this affect me in the future?

    please advise

Dozens of companies run automatics these days. Plenty of options if you leave Werner.
Keep in mind, Werner fires drivers every day that are on the Dollar General Account due to backing wrecks in parking lots; that's why they recruit so hard for Dollar General drivers.
Werner bought AIT and Roadmaster because it gives them access to more drivers for those accounts.

If you take and pass the test in an auto your license will be restricted to only automatics and you will not legally be allowed to drive a manual transmission on public roads if I'm not mistaken correct me if I'm wrong

I'm not sure that TX has the restriction for driving an automatic for the test (yet). Oklahoma sure does. The bad part is what happens in the future if you end up needing to drive for someone else. Even if you go to a company that has all automatics,, some of their sub tractors may not be all auto. The attrition rate for new drivers is horrible at Werner /DG accounts. The problem is root cause. The do not spec the equipment for the account's problems (small parking lots with even smaller delivery areas) so its new people with equipment that is not spec'd right and way too large (long) for what it is that they must do. The account has a "company store" feel.. the new drivers have a lot of accidents.. one accident, you're probably still employable, Two accidents,,, you're not employable but the vast majority of other carriers.. and at three preventables.. Werner will almost certainly terminate you and you're really screwed.

No docks either at Dollar General stores. So, how does all that freight get unloaded?

It's a three way tie on DG accidents for the most part.. The drivers back into things, pull forward and run into things and get stuck in the mud, snow or even uneven pavement. All three are chargeables accidents.

Check with Labatt Foodservice and ask if they use automatics. Foodservice drivers make good money.
