To avoid this happening to me again, what if I change one, start truck, let it runs for a few minutes to fill it, shut her off and replace other?

You still have to either pre fill the filter or use the primer to fill it. Would take a lot of starting fluid to start it with empty filters and the you will be pumping air through the injectors which is not good. Learn how to prime. Its not hard.
But yes even if you are priming the system properly it can be a little easier to do one at a time -

It's not about lubrication, it's about particulate matter. The newer the engine, the worse the problem. If you had mechanical injectors, I would say fill away because you won't hurt them. The new engines are very easy to damage. That is why the new filters are such a high micron rating compared to the old ones.

It is highly unlikely, but if your tanks get dipped.....they will try to pop you for off road fuel. I used to dump atf in my fuel until I got dipped at a sale barn. Won't do that again.

Try 2 stoke oil. Thats what I use. Its blue

Why do you put atf in your fuel what does it do?

Lubrication. Helps your injectors be happy. Can help engine run smoother and increase fuel mileage. Not sure if it's recommended for DPF trucks
