I replaced my middle Jake brake and updated the 12 bolts that hold them and the rocker shafts. I rotated my engine and pinned it. I see that it's #6 TDC. So I adjust intake, exhaust and the Jake on #6. Then I adjusted intake on #5. Then when I went to adjust exhaust on #4 it is open about a half inch. Can anyone tell me what I'm doing wrong? I am turning the engine ccw if looking at it behind the flywheel. Thanks in advance. First time running an overhead. Thanks in advance

When on TD #6 only adjust the valves that are fully closed with lash and both on 6. None on #1. Bar over 360 and pin on #1 and adjust remaining. Again only valves closed with lash. And both on #1.

Adjust brakes after valves and always back off brakes before adjusting valves.

    Oxbow Thanks this.

All the research I've found says if tdc on #6 is adjust intake on 3,5, and 6. Exhaust on 2,4, and 6. Am I missing something?

You are correct on what valves need to be adjusted with #6 on TDC, but if #4 exhaust is that far open my first though is that it seems like you are on #1 TDC instead of #6.
Are you pinning the flywheel to find TDC?
One way to know for sure you are on #6 TDC is to watch #1 valves, when the exhaust is closing and the intake valve just starts to open #1 is in valve overlap and #6 is at TDC.

So yes I did pin it and #6 were both closed. #1 the intake was closed but the exhaust was open so I just assume it's #6 on top dead center. BUT after searching online I seen where someone had the same exact problem as me and he was replied to by saying either a bent rocker arm or the flywheel is not on right. I don't think my rocker is bent so tomorrow I'm going to try doing what you mentioned (the rock roll adjustment). Because if what you're saying is true then I'm not on either tdc. Hence motor pinned and #6 both closed. #1 intake closed exhaust open
