Mine fits in the overhead compartment. On some regional jets with small compartments I gate check it. You just put it on a shelf by the door to the plane, they stick it underneath and you pick it up by the door on the way out. Mine is just a fairly basic Eddie Bauer duffel though, so if you've got a giant rolling one you may have to check it.
If you must check it, you should still be fine, however I would bring a small bag with a change of clothes and essential toiletries to carry on in the unlikely event it ends up going on vacation.
This thread reminds me, my bag is pretty much worn out, and I've been wanting a leather duffel for a while. Anyone have any suggestions?

Mark it really well. Usually I will put a "special" tag on it so I can recognize it on the turnstile. My kid just put 2 OD dufflebags on the plane.He also has one of those small bug out bags with a cammo pattern for a bug out bag. Still has the red unit tags on it for identification! As for what someone stated earlier about a rolling duffle for the army? WTH, Put the boy's girlfriend on a plane last week hers was a stanard duffle no wheels. and a acu patterend bug out bag again no wheels

Seriously camo is over rated.
All you really need is earth tone clothes. I have been out working wearing green BDU's and a tan or DCU top and the other guys have a hard time finding me standing a 100 yards from them in the CA desert.
