The transmission ECU will figure the shift sequence base on the engine acceleration, if your engine is sick it's possible the transmission react with a bad shift pattern.
I recommand you to fix the engine problem first.

The click you heard is come from ABS system, try this: applied service brake and keep them applied (with enough air pressure in air tanks) then turn the ignition key ON, then you will heard each ABS modulator doing their job one at the time.
The second cycle is normal after the start position occured because the ABS Ecu loose 12 volts power during cranking mode.

Your EGR valve stuck at open that generate a lot of grey smoke and Low power but not a hard start problem.

I'm suspecting your turbo geometry system start to stuck in the close position then there is to much exhaust restriction (back pressure) and the engine cannot run smooth.
