If it's not an automatic you've dodged the biggest issue.
Beyond that look closely at the front end. I'm told that the bushings on radius arms can cause popping and wandering. Haven't seen it yet on mine but I think it's coming.
Mine is a 99 and only has 117k on it and the automatic transmission slipping in 2nd gear and crank position sensor are the only things I have had issues with. -
He could have a short,loose wire to the "brain" affecting a 6speed manual.

The port under the rubber cap is for pressure testing.
The quarter turn valve is on the outlet side of your filter housing. I am not sure but I suspect it is used when priming the system with the hand primer, assuming that it is running fine with it closed. -

I have a 2002 dodge 4x4 club cab with a 5.9 a 5 speed. The nv4500 was notorious for the 5th gear nut coming loose at those miles. Also, the vp44 injection pump had issues. I'd wanna know if the vp44 and lift pump has been done yet and if the 5th gear update kit has been done
