Look and see if it has a round part on the shift lever above the shift tower..it might be called an isolator bushing..I replaced mine and it took a lot of noise out of the shifter

I wouldn't worry about it..as long as it's just rateling and not a grinding or crunching noise..U know your truck better than anybody..if it gets real serious you will know it

Get some black foam plumbing insulator wrap at hardware store ( the 6ft long stick stuff to winterize pipes) and put it over shifter stick between boot and knob. Helps insulate sound and vibration and heat coming up from trans. Old trick for the old noisy 13 speeds and 2 sticks.

If it rattles in neutral push down to put some pressure on the throwout bearing. Does the noise change at all? Does the peal vibrate at about he same frequency as the rattle you hear? It could just the throwout bearing getting ready to take a dump on you.

Well with the clutch all the way in, nothing inside the transmission is turning. So we can pretty much rule out anything internal.

Idling in neutral, clutch out. Pilot bearing does not spin. We can probably rule that out too.

Throwout bearing. Spins all the time but is only under load with the clutch pedal pushed. Could be the culprit. Have you tried pumping some grease into the throwout bearing and seeing if the noise changes?

This noise may even not be clutch/transmission related. How are the rear engine mounts? On Western Stars they are actually located on the transmission bellhousing. How are the bellhousing to flywheel housing bolts? Not loose or missing?
