    There’s a long list of things that it may be. It’s best to hook up to it with ET and see what codes it’s setting if any.
    For me it was the coolant temp harness rubbed behind the alternator,that never set a code.

    Could also be the throttle position sensor in the foot pedal going bad.

    do you have fuel pressure gauge? if not id start with changing fuel filters.. after that it could be a lot of things..

    Only while accelerating? Did this just start? How does the engine harness look from the swap? Does it smooth out if you're cruising? Any smoke from the stacks when doing this? Hard starting ever?
    With the cruise control switch off hold down the resume switch, this will flash codes on the check engine light. "55" is 'no codes', anything else be sure to write down. Could be sucking air in the fuel, bad throttle position sensor, failing cam sensor, rubbed spot on the harness, ground issue from the engine swap, loose connectors on top of the injectors to name a few things.
