If planning to do oversize, the brackets are a good spot to put your lights flashy lights, otherwise just make sure you completely remove the old fasteners and then do a good fiberglass repair job or theyll leak

Never thought of using them for beacons. Great idea.

Brackets were gone already when i got mine, run a long peice of square tube bolted to the headache rack upright, flat plate welded on top of the tube to attach beacon.

Dont know what youre thinking for heat/ac, but with the extra frame space you have, mini-split between back of cab and headache rack, maybe toss cut down fairings back on to hide it. Plenty of pass side space to mount a generator.

That was my original plan for a beacon mount, but I'd really like to mount my mountain bike up there. I was considering brackets off the sides up top using the existing nutserts. I'll see what I can do with the roof brackets first. I haven't run any oversize yet, but I'm planning on trying it.

For A/C I've got a low hour 2012 Rigmaster unit I'll be adding soon. My headache rack is up tight to the bunk, 2ish inches with cab up. Wanted as much room as possible for over length.
