You can drain it with engine off with no fear. Your not draining the whole thing just a couple of teaspoons. There will be enough fuel prime in the secondary filter to start engine. The fuel pump flows alot of fuel so what was draind out in the water sepperator will quickly be replaced before the engine has any issues.

Hmm ok I have similar issue except I have removed the separator and its empty no fuel water nothing before but last few times its drained ok just a few table spoons worth but start truckup and about five min later it chokes out and dies have to reprime the system and sometimes even use starting fluid but I have a cat 3406e

Is there a filter inside the frame rail on engine? If not its a cat does it have a primer pump som cats do some did'nt If so give primer pump a few pumps after draining the water out. That is strange how it will die a few minutes after it has started.

Yeah it is I figured if it ran a few min it would have reprimed by it's self. Yeah its got a primer on the main fuel filter. I have not primed it for just draining the water will give that a try next time. Thanks
