I see this a lot in my position and basically it's a misunderstanding of what it means for an accident to be DOT reportable/recordable. A DOT recordable accident would be one that results in vehicles being towed, injuries requiring medical attention, and all accidents involving a fatality. Those accidents/incidents you reported to Werner who then reported them out are preventable incidents/accidents, which they are required to provide to potential employers by FMCSR.
Long story short there isn't anything you can do to dispute the preventable accidents they've reported out because they did in fact occur. If they had not taken place and the company was just trying to stick you on some bogus accidents there are official channels through which you could do a rebuttal, but it wouldn't apply here.
