I have similar problems.
98 T800 12.7 ddec3, swapped 10 speed for an 18 10,000 miles ago.
I filled up some bad fuel last week, lay power within 40 miles, ran 750 miles changing filters as fast as I could get them, got home aand drained my tanks.
In one 5 gal pail half a gal of water separated.
New fuel filets and still no power, it feels alright in low range, little to no torque in upper gears. .. can't get over 55 on flat roads, dropping gears on little hills.
Had a code for no boost, tested air to air, all good, checked turbo, replaced the boost sensor, no change
Fuel pressure is 70 psi @2000 rpm
Replaced fuel filters again
Air filter is new, clean.
Going to try to get a cylinder cut out test done tue.
Could there still be fuel restriction, even with good PSI? -
You may have to drain all that bad fuel out of bottom of tanks if still water in them and start with 20gal of clean fuel till you can get to T/stop?

So I got mine fixed.
Turned or to be a few things au the same time.
The fuel WAS bad, but there was also 3 broken wires right at the ecm. And somewhere between pressure testing on the 18th (air to air good) and the 25th it developed a leak in the cac.
One of the broken wires was the signal wire for the boost sensorRideandrepair Thanks this. -
