First of all Fuel transfer pressure will have no affect on over fuelling.. Transfer pressure = 100PSI and the injector wont start to inject fuel until @ 6,000 PSI
You mentioned the Boost sensor is New but when u disconnect it the smoke clears? there are many different Boost sensors with varying resistance so maybe you have the wrong one for your ECM? Plug the boost sensor to the harness and apply shop air pressure to it via a Regulator and go to ET Status screen and make sure that ET is seeing the same PSI as the regulator is supplying.
Also Blue Smoke is not associated with over fuelling which would normally be Black smoke.
I think we need more info on Engine serial # to sus out what's up here.

maybe its a turbo letting oil in the exaust making the blue smoke

Unless its burning a lot of oil which then he'd see it in the charge air pipes.
Have you checked the intake for any oil? -
You may have to take off exhaust manifold and start and run to see if it is a couple of cylinders or one maybe all.

No oil in the intake. As far call stated about smoke color the only other thing would be timing. I think I may have issues with both maybe to much fuel and not enough advance?

This engine is easy to time just bring up on tdc#1 mark cam gear at bottom of gear so you go in right tooth on idler gear and make sure your mark is up with mark on cover. Has anyone used tdc probe to time ecm with engine.

I have been in the business for 28 years so I have seen a lot of odd stuff this one is probably the toughest problem I have encountered. I keep thinking cam, but it doesn't make sense. It runs great until, and after it comes out of it. I have probably spent 50 + hours trying to figure it out. The last time I talked to cat they didn't have much more to offer.

Camshaft is the correct number, did you verify the number on the camshaft or the cat box?
