I did some research of my own, and finally got a legit answer. It matches with what was discussed here.
The NY State Thruway toll miles are only an exemption for the NY HUT permit. The only toll miles with exemption in IFTA are from MA and Nova Scotia, according to iftach.org, which the IFTA Texas Guidebook references. Interestingly, there are more distance exemptions than just the toll miles, but frankly they wouldn’t be relevant to most trucking companies.
