But doesn't the fuel run at a higher pressure? Also how would heat affect the viberation if it was something solidly mounted?

Engine timing may be ?
-
The tech here told me the timing in the newer D13 is changed through the injectors. The valves never change
-
When the ecm change the injection timing base on different input ex: ambient temp, coolant temp, intake air temp, engine Rpm, engine load and many others but it can affect the cylinder pressure (during injection time advance or retard) may it's the reason why the vibration is different between cold and warm.
Did you have a look to the damper (wobble) ?
Ben -
I could see a bit of it yesterday, looked true, the fan hub looked a little wobbly but I was told it's normal. But also the belt pull behind the fan hub liked a bit wobbly too, but not that bad. I was thinking about unhook ing the belt and running the motor. But again, why only vibrate on a hot motor?

The damper is the bigger part rotating with the crank at the bottom of the engine (15-18 inches diameter) close to the front cover.
The damper is there to controlling the twisting effect of the cranshaft on all engine. . . .
Some damper have special fluid inside when this fluid come hot it possible the things change ? Just my opinion.
I'm eastern time i have to go for tonight. . .

Just an update, today I drove about 2 hours so far, been sitting here and the truck is running perfect, no stumble at all. It's even close to 90 out. Engine temp is running consistant about 190 and I checked the coolent when I took off the pressure cap it bubbled a bit but it didn't overflow when I removed the cap. I have been running empty averaging 7mpg so the truck isn't really working but I thought I would mention it. It almost seems like the viberation has something to do with the high coolant pressure. And I don't think the high temps that happen have anything to do with how hard the engine works. Sometimes it runs normal, sometimes it's hot and viberates
