At the advice of the folks on this board I'll be tearing back into it to check the protrusions, the motor has NOT been run yet only turned over a few times with a bar. The truck is at home, if the counterbores needed to be cut can they do that out of a shop with the motor still in the truck?
The kid who we hired screwed up on a few other things, main caps were installed wrong and out of sequence as were the the connecting rod caps and two of the connecting rods. Also found a bunch of the bearings were installed DRY! We had the main caps fixed as well as the rod caps. Called CAT about the two rods that were out of sequence and the technical adviser told us that we'd be fine as long as long as the proper rod caps were on the proper rods, even if they were out of sequence. To say the least that kid will NOT be touching my truck again.

They can come to you and cut the counterbores with the block in the truck.

Scary part is the rods and caps were engraved from the factory with the numbers on them.
As for the cooling jets I don't believe they were numbered so not really sure if they went back in the same way they came out. One did get bent but it was bent back close to the factory shape.
Another question in regards to the head, can I reuse the headbolts or do I need to replace those? -

Main caps out of sequence? lucky you didnt start it, it wouldn't have lasted long.
