Go to a cummins dealer, talk to them about taking a ride with you with their computer hooked up to the ECM to watch the fuel system and other systems on the engine under an actual load.
It could be a few things, but only having it hooked up to their computer will show the tech where the problem is.
The shop you used unless it is a cummins dealer, could have screwed up the timing.
