The plot thickens. Well, I speak from experience when I say that it totally sucks putting things back together that someone else took apart. That could play a huge factor. I only know your side of the story and your story just got a little more complicated. There's not enough info to say that they screwed you.
I have a sign at the shop that I made, the idea was copied from old signs I've seen at shops years ago, but still makes the point. Mine says:
Hourly Labor - $65 per Hour
If you watch - $75 per hour
If you help - $85 per hour
If you tried to do it yourself first - $100 per hour

I need to replace my clutch.....and the engine seal while it's out. MHC wants to charge me $3300 (this also includes 12 hours they say it takes) Seems to me 3300 bucks is a bit steep.

It's a bill, not as high as I was afraid to see. Pay it and be on your way.
I myself don't do clutches, the worst I ever had happen to me was the pedal goes to the floor when the adjustment runs out flat. Never a new clutch. (There were times I should have gotten a new one when racing a dollar bobtail against production sports cars...) -
I was charged $1865 for clutch and flywheel for labor
