So let's say hypothetically in the future I see a doc and he says I need some form of meds, and I tell my company that, what are the next steps? Don't I need to report all medication to my company, or do I wait till my next physical date to inform the physician.

You don't have to tell the trucking company anything. That's between you and the DOT doctor.
