Why is it bad to leave it running when fueling? I've never had a problem leaving it on ....was this more of a problem with older units?

It was most likely a bigger issue with the old steel tanks. But anytime you fuel, you stir up any trash in the bottom of the tank, and having the motor running means more of that gets sucked into the filter.

Isn't the pickup in the tank at the bottom of the tank anyway? Where it would pick up whatever algae or sludge is already sitting there? What am I missing ...

The pickups are slightly off the bottom, to allow some room for water/debris to lay in the bottom of the tank without issue. Dropping a nozzle in the tank, especially a tank with little fuel left in it, will agitate that stuff off the bottom and into the pickup tube. Is it an issue most times? No, it's not. But it only takes one time of fighting with one to try and avoid a repeat. Reefers are a ##### to get going if they ever lose prime.

Ah ok that makes more sense to me. I've had the pleasure of a filter full of algae once before. Major pita. A good way to clean it is to use a Gatorade bottle with some water and shake it really good. Priming it sucks. Especially in Arizona in the middle of the day.
