I have a 95 w900l with a 3406e and the ecm would not make the fan come on when the water temp was at the appropiate temp. Took it to CAT and they said that the ecm was bad so we bought a used one. My question is can the other ecm be fixed?

Most likely not, but if you're stuck with it you may want to sell it to a core company. Also, be very leary about buying used ECMs, and make sure they offer some kind of warranty, even if it was programmed.
We used to burn Detroit DDECII/II/IV ECMs for customers, and every now and then one would come up as non-programmable. The customer would drive 200 miles to a core yard to buy a used ECM for $600, only to find out it was junk. More fuel and time wasted than just buying a rebuilt Detroit ECM for a few hundred dollars more.

it was warantied for 90 days the other ecm the only thing wrong with it was that the fan would not come on unless you switched it on with switch

ECM's aren't repairable. Did you have someone download all of your files and then reload them into the "new" ECM. It is possible to reload everything by hand but the fuel settings must be retrieved from the old ECM, and you may still need a CAT Password to change the parameters and fuel settings to what used to be in your old ECM. A printout of everything is helpful if they didn't do a download and reload process. Then someone will have to verify all of your driving habit parameters are reset.

The old ECM can't be fixed by anybody that I know of other than turning it in as a core for a rebuilt ECM. If you know of someone that is good with reparing electronics it probably can be fixed if you're willing to risk losing it as a core if they can't fix it. Once you open the case CAT will not except it as a core
