You need to hook up a laptop with CAT ET, go to the Status Sections to see if the Throttle Position Sensor is showing 100% throttle application when you mash it to the floor while driving. The fact the engine runs fine for a few seconds after taking your foot off the throttle after a short stop, makes me wonder.
The TPS can act up and be within its range and not throw a fault code , but cause low power issues.

Sounds like a bad fuel line or fitting if you are getting air at the primary filter.
What kind of fuel line are they?
I have been tolled that if you turn the key on and press the throttle pedal all the way down and let it back up then key off that it resets the pedal to the ECM. -
Update: I still havent completely cured the problem but i did have the throttle checked at cat and it is giving 100% an there is no trouble codes logged other than oil pressure sensor voltage. I put a fuel pressure gauge on drove all day with it an its only giving 65 lbs. I also put a ball valve on the return line just to check an when u close it off it would give 100 lbs. so i shimmed up the spring in the pump (its a new pump with the big spring) an now Im getting 50 lbs at idle an 100 revved up. I took it for a quick drive empty an it seemed to run a little better but the guage seemed like it fluttered a little bit so i wonder if i'm still sucking air somewhere. also now when u close off the return valve the pressure will shoot up to 220 lbs is this normal?? What i really wonder is why the pressure is so low to begin with. I will drive it loaded monday an see what its like. Any other tips? Thanks for all the help so far!

You have a leaking charge air cooler, I have 15psi of boost just running down the highwy at 1350rpm's and when I am in a hard pull up too 34psi. I also have a 5EK. replace your charge air cooler you will not be sorry.

Thank you for the replies. I actually borrowed some caps yesterday to check the aftercooler so i will check that. what about the fuel pressure does that all sound normal?

The correct term is Air to Air aftercooler ATAAC. 99% of the ATAAC's tend to crack on the side rails or in the back. Yes, fuel pressure is low. It should be 80-85 psi at idle and no lower under load. The older pumps did wear out, or had shaft seal leakage issues.

i have changed fuel filters injectors and just put on new pump but it still runs sluggish like a filter is blocked mine is a 2ws 475 in a w900 by the way seems like i am dealing with the same problem you had
