I've noticed since I've put a few thousand miles on my truck since having the tranny swapped that now I have some oil residue collecting on the stuf underneath the joint between the tranny and engine. The bottom of the tranny around the access plate and the area above that going to the joint between the tranny/engine all have a oily film on it. Is this the rear main starting to leak? It looks and smells like engine oil.
I know when yhey had the tranny dropped they said they wanted to check the rear main to make sure it wasn't leaking before they put the tranny back in, and it wasn't. Everything under the truck was dry for the first few thousand miles, but now something is starting to seep. It's not that bad right now so I have some time before I need to address it.

this is just my opinion, but i believe its cheap insurance to replace the rear main when ever you do a clutch or anything like that. it may cost an extra 2-300, but then now you have a 1 year, 100k mile warranty on the seal.
anywho, given the shop said it wasn't leak, it probably isn't the rear main. as you described, it may be the bell housing leaking. luckily, this will be warranty. -
I'd recomend inspect all parts in bellhousing area too every time you drop a tranny.

Oil pan and oil from the blow-by tube are normal culprits of oil found in this area and rear mains get misdiagnosed. Could also be the back of the rocker cover, or a rear cam cap that is leaking down and around.

Transmission input shaft seal maybe>?

I cleaned everything up really good and checked it after the last trip and it is the input shaft seal. It's not really that bad right now so I'm not going to worry about until it gets worse.

You might want to verify that the trans vent is open and also that you have no internal air leakage into the trans (aerated fluid) and that the trans didn't get overfilled when installed.
