I am trying to tune my antenna.
I got the channels 1 and 40 to match almost exactly, but they are still above 2. They are at about 2.5. So how do I get them below 2? It seems like if I move the tip either direction it will screw things up.
Also, should I be using the 10W or 100W setting on my SWR meter? (my meter has 2 gauges or needles, I am not sure what 1 of them is for.)

If your radio is stock you will be using the 10W setting. If you are running a linear, depending on the output of said linear, you will use 100W or more. But for most drivers the 10W is what you should be using, as most drivers dont use a linear.

If your SWRs are up above 2:1 and no matter how much you move the whip up or down in the antenna you need to trim some of that whip off. Take it off the bottom of the whip, NOT the top. Take only little bits off at a time. I normally do 1/8 to 1/4" increments. Also I should say before you do that make sure your coax is good. Thats important and could be your problem.

If moving the stinger up or down does nothing to get your SWR lower than 2.5...If you move it up or down and the SWR gets higher, then cutting some off the stinger is not going to do anything except make things worse...

Most likely you have the antenna mounted where it's picking up too much reflect off the vehicle...Try moving the antenna to a different location farther away from metal (like the cab if it's on a truck) or placing the antenna on the roof.

Could also be poor ground of the antenna mount causing the problem. Or not calibrating the SWR Meter right...Or...bad SWR Meter, or not reading it right...
