My trailer recently had a new floor put on it. What do you guys recommend to protect the wood? Thompsons water seal?

Boiled linseed oil. Do two light coats. Make sure you dispose of everything properly though, the stuff can spontaneously combust. Nothing else comes close for looks or longevity.

+ 2 on the boiled linseed oil. Just don't get it on any painted surfaces cause it will discolor it and make it peel.

Oil based deck stain is another option. Only one I know of right now is Bakers Grey Away sold by Southern Stain & Seal. You can order it online from them. The other option and the one I would take because there would be no prep needed for new wood is their Wakefield concrete sealer. It can be colored to whatever color you want. He has a board in his field that he sealed with it 10 years ago and it still beads water. If you happen to tear up the deck a little you just coat that place and you are good to go again.

Seriously,if you search used motor oil preserving wood, you'll find people using it for years.
Why pay for something thats free, plus its a way to dispose of the oil.
The wood will soak it up,pretty quickly, try it on some scrap wood and see it for yourself.

I have put used oil on a bumper pull utility trailer before. I guess I'd did good at preserving the wood but it made a mess. Anytime you touched the trailer or got on your knees on it you got oily stains. Even months later it still was that way. We hauled a car on it and rolled the car of onto a concrete floor and it left tracks from the oil on the trailer deck.
