I had a 1998 FLD that developed a bozo misfire or jerking upon acceleration. It was not loping like a hotrod though. Turned out to be the pickup tube in the passenger side fuel tank was cracked. It was cracked up around the fitting. We just vice gripped the lines running from the tank until we found a used tank. You say it is specific to cyl 3. I agree with previous posts from the more knowledgable folk on here. Yet, if you haven't already done so, watch it run with the valve covers off. If you did not run the rack yourself, perhaps that rocker on 3 has issues. After you mic the cam, swap cam sensors etc, and if problem persists, and you trust the harnesses, I would move that injector on 3 to hole 1 or 5 and see if the CAT ET signal follows it. If it doesn't, bring it back and pin the motor in order to verify for certain for sure for sure for certain the engine is timed correctly. Just my wobbly 2 cents.

Move that injector on 3 to hole 1 or 5 and see if the CAT ET signal follows. Makes sense to me!!!!

I fought with this issue for 2 years after my inframe was done, turned out to be improperly machined injector seats on the reman head they put on. new head and injectors under warranty solved my miss.

OK.....My apologies for the length of time getting back on this, just wound up with time today to try the ECM swap, switched it with the one off of one of the other trucks with a 5EK, and the miss is still there. Once again, it's always had a bit of a shake to the engine that got worse towards the end of last year, gradually settling out as a 75% miss on one cylinder just before I out of frame overhauled this truck. After I got a computer with Cat ET, it showed cylinder 3 is the culprit. I cut out individual cylinders and it is STILL definitely cylinder 3. The automated 4 cylinder test actually caught it and said 3 shows NOT OK. Which is a first, it must be getting worse. And everyone who is saying I should have just replaced the cam when I had it apart is absolutely right. I'm kicking myself for not replacing it, I was just riding on the machine shop saying it was OK, and going ahead with polishing it and giving it back to me. Re-tested Fuel Pressure, I'm at 85 idle, 102 at 1600rpm, next to none visible blow by, no pulses out of the blow by tube, no bubbles in the fuel when connected to clear return line I rigged up, and no bubbles in the coolant by putting a rubber stopper with a hose barb pushed into the inner neck of the radiator fill, tube ran to bottle of water. Will make an occasional bubble, but will stop and suck water backwards when fan is turned on. Brand new head, Injector on #3 has been changed (3) times, with the first two being reman and the last being NEW Cat injector. Overhead ran multiple times, injector height set with height tool. Other trim codes tried on #3 to no avail. No oil consumption. 15,000 miles on overhaul.
Next I guess is dial indicator on rocker movement at the cam lobe to see if that can be causing the problem.Oxbow and spsauerland Thank this. -
If the lobe checks out fine, check the pins for injector 3 from the ECM all thru the leads running up to injector. Somewhere along harness leads you may be losing voltage. Though, even if voltage looks good, some harnesses act funny directly out of the package. Run some external leads from the ECM to the injector #3 with harness still connected and see if it energizes that cylinder on the CAT ET. You already ruled out ECM and fuel. If you pull the center valve cover and run it you could see if #3 is running or has a flat lobe.
