I never drank the CAT-filters-are-better Kool-Aid until I talked with one of the engineers from the joint that makes 'em at the Mid-America show and saw the differences for myself. they ARE a better filter hands down.
I don't always use them but in extended service intervals they are far superior...IMHO.

no black fuel,I think the bacteria growth might be an idea I have been using howes diesel treatment for years but its not a fungi stopper or cleaner I think the ultra low sulpher or no sulpher fuel has made it worseI am also using the cat high effiency fuel filters

Try the fppf fuel treatment and see what happens ...Of all the stuff I used it was the best

I'd guess one of 2 areas. If you have been in states that have biodiesel, that stuff will clean out old sludge that is in your tanks and lines and plug your filters. Or as others have kinda said, you may have some type of algae or bateria growth happening in your tanks.
