I had the same exact problem as you. I was running my 96 3406E and 06 mxs C15 together and the 3406E would kill the C15 in power and mileage. Both motors are at 475 hp and set up pretty much identical. I had Mr. Haney tune the ecm in the C15 and now I need to do something with the 3406E.
