Use some high-temp epoxy and build up a bead around the inside of the rain cap, where the cap contacts the stack. Sort of like a bump stop... I've also heard of counterweighting the flap to smooth out the transitions.
Personally I sort of like the sound, and when I find my cabover with an 8V92 Detroit, I'll put rain caps on it. What can I say, there's no school like the old school
