Back half of the transmission let go, now my dilema...

    This. Just flush it good. There's also 4-5 big magnets in the bottom of the trans case that will pick up the nasty stuff. When it's all together I would change oil a few times. Maybe even go as far as putting it on jack stands and running it with ATF in it for a 1/2 hour then drain. Refill with proper oil and go.
