Understanding how the inexperienced conclude simple resolutions by saying the problem of rapid RPM drop when shifting is fan cut in or operating in general, or Jake interference .
The DDEC V has a VGT ( Variable geometry Turbo) which influences the 3rd jake stage as well as boost of course and manifold pressure.
If you find the problem not so symptomatic with keeping your boost low when shifting, the problem stems from excessive residual manifold pressure. This is caused by 2 main sources.
    1. The EGR VALVE is allowing too much exhaust across the EGR cooler and subsequently kicking back into the cylinders and " sucking back" piston travel.
    2. As the other fellow said, the turbo actuator.
Play with the boost level at shifting as mentioned, that will help bring the answer to the table
