    UPDATE

Check engine light went away sometime last week on its own, and jerking of the truck went away along with it.

Fingers crossed it was just some harness issue with crankshaft speed sensor.

    Fully got it figure out.
The actual problem was, that camshaft speed sensor was defected. It would not install properly. It was angled in the socket. That sensor would check out fine by test, but would not give reading while running. Only after they replaced it with new one, they noticed that it was crooked. It wasn't reading data at all, and because of that, data coming from crackshaft sensor was deemed wrong by computer, and it was throwing out code for crankshaft.

Stupid sensor. Problem free for 2.5 months now.
