Correct, it's just like the pickups. If you load it on your truck and something happens (ecm failure, stolen truck, dealer reflash ect) the downloader will not work on another truck until it's returned to stock. A lot of guys screw up when they sell their trucks, they keep the downloader but forget to take the tune out of the ecm which leaves them with an expensive paperweight. The BD does have the advantage that you can return it to stock before taking it in for service so there's no danger of it getting overwritten.

You do not have to buy a new tune if your ecm gets reflashed. Everything is stored in a database and every so often tunes are updated if BD has found a new or better way to make adjustments. If you ecm is reflashed you just call BD and they will walk you through resetting the unit(the last I knew the Detroit and Cummins units automatically resxet, but the CAT ones didn't). After the unit is reset you start from scratch (download from the truck, then hook to the BD program online, then load the correct tune into the truck ecm). When you download the tunes again from the internet your custom tune will be used in the spot it was originally placed (like in the economy or power/economy slot).
