Found the problem I hope . The clear fuel filter cover was cracked. So I'm just running one fuel line to bypass that filter

Which fuel filter? If its the one right before the injection pump I'd think twice about bypassing it. Those pumps and the fuel injectors need that fine filtration or you'll take them out real quick. If its the filter before that one you should be fine to get home but the fine micron filter right before the injection pump is going to plug up much quicker doing all the filtration.

The bypass is only to get off the side of road and to parts store or T/stop to buy new twist on filter clear top.

Cummins have an electric prime pump, it's REALLY hard to lose prime unless that pump is bad, and in your case it's not.
You had some total rumpkin working on your truck is all.
They owe you a filter housing too.
