After running the truck for a day and a half, since the wiring harness change, I've had none of the issues happen. The engine fan operates correctly, regardless of fuel level. Also I was getting a check engine light, that was causing the power to be derated. Everything seems to be okay for now.
This event was completely random. Sometimes it was within moment of taking off from having waited, other times it would occur a mile or two down the road. Sometimes I could even get it to do the poor running with the cruise set at about 1000 or so, but only after the 'miss' had begun. The only constant was that I had to have idled for more than about 20 minutes in rather cold weather. But even then it wasn't a repeatable thing.
