What are the loging requirements for a driver holding only a permit, and how does their time behind the wheel effect the licensed drivers hours?

Logging on a permit is no different than with a full CDL. If you are referring to the time when a student is not driving but is a passenger in the back area, that one depends on the school and their policies. Some maintain the Line 4 for all time in the truck (except when at the wheel, Line 3), others could say Off Duty Line 1...most likely time observing another driver would be properly considered Line 4.

Okay. So far that's what I expected. Now how about the driver I'm training under. When I'm behind the wheel is he off the clock?

Since (I will assume from the thread title) you are driving with a learners permit, your trainer (instructor) would be required to be in the front passenger seat, therefore since he/she is a CDL licensed person, if a log book is required by company policies he/she would be on Line 4 (on duty not driving)...however, since this is a school environment, this person could also fall under the no log required exemption. Since the truck (teaching unit) begins and ends each day at the same location, and the unit does not exceed the 100 air mile radius, and he/she either uses a time clock or is in a salaried position from the employer...no log would be required.
