I am starting with my new employer in January and I answered 'yes' that I'm interested in qualifying for DoD loads. I have a vague idea of what you need to do/have to qualify, but I heard pick-up, drop-off and transport procedures are different for these loads. Is this true? Do your hours of service parameters also change when running DoD? Can someone who runs DoD break it down for me? I'm not sure what to expect.

You'll have to get hazmat/TWIC/DoD clearance and watch a video or two. You'll learn transport/parking procedures as with all explosives. As far as HOS you still have to follow the regulations. Working directly for the gov't they are exempt but motor carriers hauling their loads are not. If something needs moved straight through it would be put on a team operation. I almost took a job hauling nuclear waste and there was nothing special but hazmat. You still have to go through security and have an escort. It's not like they give you a special card to do what you want.

Yes, I could. But on the other hand no I can not. I have signed non disclosure agreements. Can not discuss anything about them.

NDAs don't restrict explaining the process for the application, only for the specifics of the loads you haul and any security procedures in place.
I have had a clearance, I hauled a bunch of DoD loads, most of them were not classified nor required any specific restrictions - like parking or security. Most, if not all of them were monitored, including the loads where I hauled clothing and ammo cans for disposal.
The thing to remember is that the clearance isn't the same as the hazmat/twic card clearance, it goes deeper and is only given through your employer. You have to work for or contracted with a company qualified to haul DoD loads to be able to apply. There is a site that the DoD has that steps you through all of it and answers a lot of questions - I do not have the link for it any more.
