Got an answer back from Illinois State Police, just as I thought....it is not illegal to transport a firearm through the state. If you take the steps indicated on the ISP website. I've copied the email I sent and the response I received below:

I have a general question regarding the transportation of a firearm through
the state of Illinois. Before passing through the state I want to be certain I understand your laws regarding the transportation of a firearm. I read the FAQ and it looks as though I would be considered in compliance with the law as long as the handgun is unloaded, stored in a case, and not readily accessible. Please let me know if the way I have interpreted the FAQ is indeed correct or what other steps I would need to take in order to be in compliance with Illinois law.

So to recap, there is no federal law against the transportation of a firearm in a CMV see post #78 by j777 (response from DOT). States set the rules for firearms. As you can see by the response from the ISP you CAN transport a firearm through the state of Illinois as long as it is unloaded, in a case, and not readily accessible. If you still don't believe....don't carry your firearm. If you chose to carry, be diligent and check with the State(s) you intend to pass through.
