The hood shakes side to side and up and down too I think, when going down rough roads or over train tracks the feeling and noise it makes is disgusting. Went down a side road a little while ago and thought the hood was going to break off. I already changed the hood pin bushings and found 1 was worn right through. But the new bushings dont seem to hold the hood any tighter. Maybe I didnt tighten the bolt going through those pins enough? Im worried about over tightening and damaging the flange on those bushings cus its just plastic but still I tightened as far as the threads would allow me and then backed off a half turn or so to line up the nut with the hole for the cotter pin.
How can I secure the hood on my 389 better?

I drive rough roads alot... I can tell you from experience, if the hood shakes there is other more critical stuff getting rattled to pieces. My best advice... Slow down.

Yeah I do this also it stops the squeaks but the noise I'm referring to is more like a banging from the hood shaking and hitting those pads back and forth

Zip tie old scocks on the 2 hood bumpers that stops the squeaking

I have a 379 so my information is probably not helpful but on my truck there are rollers on both sides that go down a slot and you can adjust them to keep side to side movement minimal. Can also raise the hood bumpers up. You may also want to buy new hood latches if yours are stretched out.
